I will be arriving in Madrid at 9am and will likely want to immediately rest because of the travel and time change. Can any of you recommend a place to stay that has an early check-in?

The one from Galicia (the round) and the one from Castilla & Leon. Individually numbered and made by the same people that make the ones you see on your walk.
What area, price and amenities do you want? For early check-in, you should just ask at the time you request a reservation.

Price is not too much of an issue. I think I should be able to find something between $75-$150. The issue is I’ll be booking on Booking and I can’t place a filter for early check-in.

If you just want a place to crash for a while before taking a bus or train to your next location, they have “air rooms” at the airport which you can rent by the hour.

If you want to go downtown, some hotels will allow early check-in for an extra fee.or, simply book the extra night, but message them to let them know that you won’t be arriving until the following morning. I used to do this when I had business travel that required a redeye

You "arrive in Madrid at 9 am", but where (i.e. what area or close to what activities) do you want to stay?

Also, it might be 11 am before you get to your accommodations, so perhaps the check-in will not be TOO early.

Only to guarantee an early check in is to book the night before and inform the hotel.

€2,-/day will present your project to thousands of visitors each day. All interested in the Camino de Santiago.
In Booking.com, you can message the hotel with your question at the time you make your reservation. I'm arriving in Madrid at 8:30 am and asked the hotel for early check-in. They declined immediately, but offered to store my bag until 13:00 when I could check-in. That's what I'll do and use the time for breakfast, going to an ATM machine, buying a cell phone SIM, and finding walking poles at Decathalon...all within several blocks of each other. Catching up on sleep can wait until the afternoon
