From Lyon airport you catch the 'tram' (more like a metro) to Lyon Part Dieu station, which is in the centre of Lyon.
https://www.lyonaeroports.com/en/access-transports/tram From Lyon Part-Dieu you can take a train to Le Puy-en-Velay.
The train from Lyon to Le Puy will either be a direct one or will have a transfer at St-Étienne Châteaucreux. The journey times seem to be fairly similar whether direct or with a change - around 2 hours 20 mins. I'm going next month and due to timings, I'm staying a night in Lyon and getting the train to Le Puy the next day. You can see the train times from Lyon Part-Dieu to Le Puy on
